Abstract Ten isolates of Aspergillus niger were isolated from different varieties of mango fruits form different locations of Marathwada region of India. These isolates were analysed by Inter Simple Sequence Repeat (ISSR) markers to investigate genetic variation. The molecular analysis revealed genetic diversity within A.niger isolates. To our knowledge, this is the first report on genetic variability in A.niger isolates infecting mango fruits using ISSR markers. The result suggested that ISSR technique is efficient method for assessing genetic diversity among
A.niger isolates.
